When a ps3 runs linux, it would be possible to get into the linux partition from a remote location if its security is very deficient. But there are no significant viruses targeting linux installations. Besides that, it would only be able to affect the linux partition of the hard drive, and only those hardware functions that OtherOS is allowed to access, because OtherOS operates in a virtualized environment which is still restricted by the hypervisor.
If you don't like the PS Store having your bank-card information stored, you can tell it to not save it and instead ask you for the info every time you buy something. It is pretty well impossible for anything but a ps3 to access the ps store as a ps3. If there is anything to worry about there, it would be somebody getting your account info, and creating login of your account on their ps3, then using it to rip you off by buying games, or reading your PSN correspondence. People who trade account info to trade games don't realize what a huge risk they're taking.
